What yarn are you using for the squares? they should always be sewn together with a comparable yarn. there are different ways to sew together knitted pieces. how do you want them to look?
Have you thought about making strips instead of squares--the colors could be in squares, but it will eliminate the need to sew together in one direction. then you could sew them together with a blanket stitch and the seams will be almost invisible.
